In addition to the reliable seals, Velux's skylight flashings (the hardware connecting it to the roof) come in a variety of designs to keep out the elements when mounted on any kind of roof. 

 

All their windows are energy efficient, double-paned, argon filled, and low-e, but Velux also offers custom skylight options for your home's needs.  Impact glass protects hurricane prone areas, their Sageglass electronically tints via a remote, and tempered, laminated glass prevents injuries should the window break. 

 

All in all, Velux is a good place to start looking.  Even if you go with another brand, the website should provide some ideas about what to look for.  But if you want skylight blinds, remote control, or tubular skylights, it is probably your best bet.
